Some info from Heitman's Historical Register and Dictionary of the United States Army 1789-1903.

So my interpretation of these career summaries is that Lewis was a regular officer on duty at the time of his appointment to the Corps of Discovery, but Clark had resigned from the army and was reinstated in the artillery (arts) as a 2d Lt for the trip.
